I have a question about the custom "crop thumbnail" tool - does this not work if you're generating custom thumbnails in your theme? When I do that it works fine in the default theme but not my theme. As described here, I've used the custom functions to generate special thumbnails.
Is there any way that this could work together?
Also, the crop thumbnail tool doesn't seems to be working incorrectly in the nightly build I'm running (I think that was from the 12th). Looks like it's saving a new crop but not the one I chose (seems to be shifted to the left a bit ??? weird.).

No, the crop tool does only work with default functions as the custom functions are meant to override / be independed from any admin option set. You need to use the standard (default) image function to get that working (compare the default theme with yours).
We will take a look at the crop issue. I am not sure if there has been worked on recently.
