I'm having problems trying to run setup. They seem to be be permissions and keeps refering to .htaccess. I read the troubleshooting guide about the permissions but I do not know how to set them. I have full root access.

Please can someone help me.

If setup is not able to do that for you (there is a selector), you need to do this via a FTP client for example.

I'm doing it on an ubuntu9.04 with a lampp setup. I'm not to familiar with setting permissions.

Sorry, I don't actually know ubuntu but on a linux system you probably should be able to set permissions directly.

what sudo commands do i need to run in the terminal?

Changing permissions by the command line is done via the chmod command in Linux. Most FTP programs can also do this for you.
