I haven't encountered this before with Zen Photo and I'm hoping someone knows the answer.

2 times today my albums have gone missing. I add them, then go back, and they disappear.

What do you mean with missing? They don't appear on the site or the actual folders go missing? If the first make sure you don't use the publish content utility and have it set to unpublish new albums by default.

The albums I have added disappear. (The actual folders disappear and they don't appear on the site). In Overview, under Publish Content, Publish Albums By Default is checked.

Only the albums with images remain.

In other words, I add users, then albums for them to use, but then their albums disappear before they are able to access them.

Zenphoto does not delete folders (of course you can create empty folders/albums) so I have no idea what this could be. You are of course using the latest release, are you? Maybe try the trunk nightly build as well.
