I'm looking for some advice on how to implement Flowplayer's technique on getting videos to show on the iPad/iPhone.

Well, you will have to modify the plugin or even better make your own custom one to implement that as described on that page.

As the Flowplayer site states even without this videos (if in the supported format) do display on iDevices.
