So I've been running
http://www.generalmagic.org with subalbums for a little while and everything works fine. But I find myself missing root-level albums only now.
Let me explain.
While organizing everything in sub-folders is great for organization, I find it might hamper people's natural incline to explore and go through all the photos. Because they have to go in and out of sub-albums, back up, dive in, etc it's not as smooth an experience.
Note that this is not a critique of any implementation of zp, just trying to think of a better flow for my site.
I am thinking that maybe the ability to show all photos from an album and all sub-albums could be nice. next_image() only shows photos from the current album (not childrend), maybe it could take a parameter ?
Also I imagine I could 'alias' a few things (didn't try but I am guessing hard links would work).
What do people think ?

Try to use them sparingly, and define your albums well. Only use categories when it makes sense, like for a certain category, or a certain vacation. It's up to you to organize effectively.
In ZP2 I'm planning on more organizational help, with the use of tags, groups, albums and subalbums, and more. Basically any image from any source should be able to be included in your gallery. You can have flickr images in one group mixed with images of the same tags from your own web space, and images from a completely different server in another album. This is way ahead dreaming of course... I just like talking about it...
