I have decided to use zpmobile on my second site (I use i feel dirty on my main site), but was after changing some of the theme colours! Does this need to be done via CSS as I cant find any options within the theme options?

Yes, CSS. It is using the jQuery Mobile framework: https://jquerymobile.com
It offers a theme roller to change color. But you might need to replace files in the theme. So best make a copy of it.
